Here's what Carry Out Sam suggested:
In Federal Hill, Mother's serves a late night menu, Thirsty Dog has their delicious personal pizzas until 1 or 2 a.m., Trattoria Annamaria (italian deli/shop) is open until 2 a.m. Fridays and Saturdays and Maria D's is open until 2 a.m. Sunday-Thursday and 10 a.m.-2:30 a.m. Friday and Saturday (best single slice of pizza in the neighborhood).

and if you're just in the mood for something sweet, Vaccaro's location in Little Italy is open pretty late on weekends and surprisingly late for weekdays --- for Baltimore, at least. It's 9 a.m.-10 p.m. Mondays; 9 a.m.-11 p.m. Tuesdays-Thursdays and Sundays; 9 a.m.-1 a.m. Fridays-Saturdays.

Hilltop on the corner of Fort Ave. and Jackson St, just south-east of the bars in Federal Hill, is home to some of the best late night gyros in the city.
